The toolpaths from the open file will remain. The toolpaths from the imported file will not be imported.

You can, however, export the operations from the imported file, including the geometry, then import the operations to the open file if you want geometry WITH toolpaths..

'Rekd teh Life is never just a Yes or No answer. (Specially with Mastercam)

If I merge 2 .MC9 files, will the toolpaths carry-over?

That depends on how you do the merge. If you use merge off of the file menu, no.

OTOH, if you go to Toolpaths|Job Setup, click on 'Import,' select the toolpaths in quesiton, and put a check mark in the 'Import operations with thier geometry' option your toolpaths and toolpath geometry will come in just fine, unless you are using solids.
