Question about linking parameters in port expert

Can someone explain to me how home position and connection cylinder works? I constantly have to adjust the entry motion by plugging in random numbers in the Through xyz in the connection cylinder until I have a straight line motion entering the port. It is very time consuming to for me to mess around with it as it seems like it is not basing the XYZ info off of the WCS for the toolpath. Even when I create a point or line to reference off of it does nothing useful.

 

Here are some screen shots of what I am working on and how the tool wants to act upon entry/exit.

This paticular toolpath is cutting the entire runner from only one side, I typically break up the toolpaths for ports into one for flange (bottom) side and one for the bowl (top).
