Merged entities come in as a group, and if you look at the Groups Manager (in the status bar at the bottom), your "Colors" selection probably is set to "use group's colors" instead of "use entity's color"

I am using a Quadro FX 500, and I had to turn off "Use unified back/depth buffer" in the card's settings to fix a display problem during backplotting. This is a problem for quadro cards, but is an easy fix. See question number 10 here: http://shopwareinc.com/tech-tips.html#mx10
