Left over geometry when creating solids

When I create solids and do a boolean add, I have the goemetry left over that I used to create the added solid. Example; I create a simple rectangle and extrude it one inch. Now lets say I need to releive one corner with another rectangle. If I create a rectangle in one corner of the previously extruded rectangle and extrude this one with the cut body option, I have the geometry left over hanging out in the open. Is this a procedural thing where I am doing this wrong or is there a setting to exclude the left over geometry?
