Flip sheet

I am new to mastercam. How do you square 2 edges( one in X and one in Y) so that you can do flip operation on a sheet of plywood?

Not 100% sure of what you are trying to do but you could mirror it and the plane you want to mirror it from. You could use Dynamic transform. You could use a Toolpath Transform...

Again I am not sure what you are try to do. Possibly link a file or a photo of what you are trying to do.

So, say you are cutting out a complete cabinet and say the back has an dado on one face an pocket on the opposite face.  In order to flip the entire sheet you will need to square one edge in the X and one edge in the Y and then you can cut out the parts. I know in other Cam software you can do this. I hope I explained better.  Sorry for any confusion.

Ah, sounds like you need to just create a new coordinate system that's aligned with your new orientation...   In the Planes Manager, choose "new" (or, duplicate, say the TOP plane and edit it), then rotate the plane 180 around the Y.

We do a lot of router work here. Our 1st operation is to drill 4 each relocation holes, at each corner of the sheet, using a 1/4" drill. If the sheet is going to get work done on the bottom side, we have the drill go 1/4" deep into the spoilboard before the flip. That way we can relocate the sheet using a couple of dowel pins.

This allows the operators to set their WCS wherever it is convenient for them (we always use the top of the spoilboard as z0 for sheet work).
