I have noticed this since MR1 SP1 came out. The work around I have found is to save the file, start a new file, then re-open the saved file and the operation will perform without getting the warning. there has been a few times that I have had to save/close/re-open the file for every toolpath.

To follow on with what Paul said, it could also be that your plane is rotated some tiny degree so that Mastercam thinks you are programming a tool with two rotated axes. If this occurs, try re-creating the plane you want to use with Planes - Rotate Planes. I always start with the Top plane or the current WCS and rotate about a single axis to get the desired planes.
