Make sure the .stl is positioned/oriented correctly. (If you've got the .stl at X20. Y20. and your part programmed at X0 Y0, you won't see it until you zoom out far enough, and then the tools won't touch it.)

 

This is unlikly since you're converting your current drawings, but have a look anyway. Also make sure they're water tight.
