Here are 2 ways to do it. If you do not have solids create surfaces and generate a spline at the intersection, use that to drive a chamfermill toolpath. Secondly I have one old clunker that does not have 3 axis simultaneous, so I create an ellipse, then use a chamfering tool large enough to get to the part from one Z depth. I am perhaps not explaining the ellipse very clearly, but it works like a charm.

For futher explination of the ellipse, PeterM means having the small sides of the ellipse going around the cylinder, and having the other sides touch your original circle at the center of the points where it drops around the cylinder. It will essentialy produce the same thing as a 3d chamfer. You may have to play around with finding the right ellipse ratio between different parts and figure out depths.

For this example stock diameter is constructed from the right view and the bore is constructed from the top view. from the right view construct a line at the angle of your chamfer from the intersection of the hole and the stock diameter. Trim it to the top of the stock. change to top view, construct the ellipse using the center of the bore, X edge of the bore, and the endpoint of the line which is oriented with the y axis.
