I did some last week, but i blew away the geometry and kept the tool paths then imported the new geometry and picked the new surfaces / solids and depths, and regenerated........... didn't mess with the Detect Flats option. Sorry
Had to make 16 inserts for a mold that used similar tool paths.

This is NOT a work around.
Maybe put your file on the FTP
Someone will help you..........or try reading the Mastercam help files. This really is an easy and fast way to drill holes at different depths.

Try X+ you might search the forum for a link for ver 9 X+, or someone still using ver 9 might help you out.
It lets you pick and choose what you want on your set-up sheet and put in the order you like.

It would be better if the file you sent me had the tool path.
