I would try and see if you can find driver version 4.x if possible. Version 5.x does not let you program the esc key to any of your buttons for some reason, which I find essential for speeding up MC usage considerably.

a shallow or scallop toolpath with your groove surfaces as drive surfaces and everything else you dont want to cut as check surfaces sounds like it will do what you want. You could also create geometry as boundries to keep the tool where you want it to stay as well. What ever is quicker depending on your geometry

I have a post for the anilam 3300 that should post out g18 and g19 moves. ill take a look at it tomorrow when i get to work and see if i can give you a hand sorting it out
what system are these iges files coming out of?
you could check in the file open box, pick iges from the file types, click on options/masking and make sure there are no geometry types being masked from being brought in...
personally I'd rather my imported files come in with only surfaces/solids and no geometry and build whatever geometry I need with MC. I've had much better luck with MC geometry than geometry created in other systems

Ive noticed dragging the red arrow around in th op manager will sometimes screw with my t/c planes/wcs settings....other than that my t/c planes always stay equal to my active wcs.
as far as I know, there isn't a way to get the autosave function to work the way you want it to (like you said, the way it used to in V9). I too miss the way autosave used to function in V9 and am not too fond of the way it works now since the jump to X....so youre not alone in wishing autosave would work like it used to

I get white screens all the time...but thats from switching to other programs while toolpaths are crunching in MC. as soon as the toolpaths are finished generating everything goes back to normal...never been a problem here
